It might be a good idea to check the alignment of the rest of the rear end, the linkage bent for one reason or another, so the frame might be bent too.
Take the rear end apart then re-assemble. I had a similar problem with an old frame a while back, turned out that I had simply put one of the linkage bars in bacwards or something silly like that!

Undo and remove all the linkages on the bottom and remove the shock. After that the only thing holding it on should be the upermost linkage bolt. remove this by taking an allen key to it, and pull it out the other side. It might need a bit of persuasion as its quite a tight fit.
